You can manage the deduplication database growth by using either a qscript or the DDBCompact tool.

Using the DDBParam qscript
This method limits the size for the secondary files in the DDB for faster space reclamation on the DDB disk.

This method compacts the data files available in the DDB and prevents the disk drives of the DDB from running out of disk space.
